Wasabi update 11.2015

Good news: Wasabi just got an update.
Changes include:

  • New stuff
    • Licensing information (GPLv3) added to source code file headers
    • NEXUS file format import and export (supports: “data”, “characters”, “trees” block; “translate” command)
    • Recognizes leaf name colors in data files (“color” attribute in PhyloXML; [C=somecolor] tag in newick)
    • Import (same-origin) files without Wasabi server (supports url API: “url=” or “file=”)
    • Temporary user accounts
    • Branch lengths are now recalculated when updating alignment with Prank
  • Bug fixes
    • Fixed a bug where new accounts were deleted
    • Fixed a bug where sequence names were not backtranslated from temporary IDs
    • Fixed a bug for importing sequence names with underscores
    • Fixed issues with autosave

New Wasabi is ready to use on our public server and its source files are available from GitHub repository or Wasabi downloads

New Wasabi video tutorial and plugin API

Wasabi homepage now includes a nice video to show an example workflow in Wasabi.

The 2-minute tutorial covers Ensembl import, using Pagan aligner, tree pruning and sequence translation, among others. The video is hosted on Youtube and is available in HD (recommended).

The previous Wasabi introduction video is availabe on the About page and on Youtube.

Also, Wasabi has a brand new plugin system for integrating custom command-line tools.

The system uses JSON-based configuration to define a dynamic Wasabi interface with complex option sets for communication with external tools. Wasabi plugin API documentation and examples are found on the About page.

Wasabi update 09.2015

Good news: new version of Wasabi is now live.
This compound update includes:

  • Long list of fixed bugs. This is a stable version and has no known issues.
    • Fixed fasta file import
    • Proper cleanup of trails form previous data import
    • Better memory and performance footprint
    • Undo/redo system fixed
  • Addition of Wasabi plugin system
    • Pagan integration reimplemented as plugin (+ placement mode)
  • Additions to analysis library interface
    • Create and share (+default dataset option) collections of analyses
    • Analysis history track is now immutable
    • Compact and path view modes (+ smaller interface tweaks)
    • Option to add metadata to datasets
  • Save dialog: option to store sequence coloring and scroll position
  • Other interface changes (e.g. unified “update alignment” notification)

In addition, pre-built packages for Wasabi local installation were updated with the latest Wasabi (and Pagan/Prank) version, and are available form the downloads page.

Wasabi update 10.2014

Good news: new version of Wasabi is now live.
Improvements include:

  • Better server monitoring: rotating log file and Piwik analytics
  • Improved user account creation and management (e.g. cleanup of old accounts)
  • Added breadcrumb trail to analysis library interface
  • First parts of planned Wasabi plugin system (JSON parser and interface builder)
  • Bug fixes for stability

Note: Pre-built packages for local Wasabi installation are updated less frequently and Prank/Pagan binaries are actively maintained only in the Linux version.

  • Optimized user account indexing on server side
  • Added options to organize analysis history
    • Create/share folders of nested analyses
    • Move or copy (tracks of) analyses
    • Drag/drop interface for moving analyses in library
